The AF command, like most parameters, is burnable. Once you have the controller configured as you would like, issue BN, such that, on power-up, it will be in a known configuration. I suspect that although you had the full configuration file in memory, you did not execute this program on powerup, leaving it with factory defaults. Contact support@galil.com if you're still having issues.
